If I'm not mistaken, the "emplacements" are a carry over from D6 Space, and they represent areas of the ship that are designed for easy modification. That is to say, there is sufficient room and electrical engineering to allow for the user to add turrets, an external cargo mount, etc.

Think of it as roughed-in plumbing when you build a house. It makes later installation of a bathroom or kitchen much easier because all the lines are right there. Compared to if you installed it in a spot where the lines aren't already there; you have to run sewer/water lines first adding to expense. (its much easier to add plumbing before you close up the walls for example.
