I have played the core game and the expansion, but I've never modded it. I've seen some interesting mods, though.
I think the only game I ever modded was X-wing Alliance with updated skins.

I have and 2 that are great are Thrawn's Revenge and Awakening of the Rebellion.
They both add story elements.
Thrawn's revenge does this by Era's that change with the death of who ever is in charge of the empire at the time and goes up to just before the Vong invasion.
Ever wanted to play with the Eclipse, handle the black fleet crisis, thrawn trilogy, one of the imperial warlords.
It is currently being revamped and what is coming looks really great.
Awakening of the Rebellion
Has alot more story elements and focuses more on the beginning stages of the rebellion.
If you have it on Steam, these mods are easy to install through the Mod workshop, otherwise

Recently repurchased EaW from Steam. I loved it when I got it waaaay back when it first came out, but after repurchasing it from Steam earlier this year (gawds, I love those sale prices at Steam and GOG!) I haven't played it very much at all since I'm concentrating on getting mounts and artifact appearances that are going to get retired when the next expansion of World of Warcraft comes out in August.
I love WoW, but damn that game is a time sink.
